Most keto dessert squares lean on almond flour or coconut flour and end up dense, dry, or oddly crumbly. These squares don’t do any of that.

The structure here comes from chia seeds — and that changes everything. When chia seeds hydrate in warm milk they form a thick gel that acts as both a binder and a pudding base. Combined with egg yolks, melted butter, and toasted pecans the result sets firm enough to hold its shape as a square but melts on your tongue like a proper custard-based dessert.

You can also make these with or without a crust. Skip the crust and fold that 2 tablespoons of butter directly into the filling — it makes them even more delicious and you’ll get cleaner squares out of the dish.


Why These Are Southern Pecan Pie Squares

Four things make it authentically Southern:

Toasted Pecans
Southern bakers always toast their pecans. It draws out the deep, buttery, slightly smoky flavour that makes Southern pecan pie taste the way it does. Raw pecans taste flat by comparison.

The texture is firm enough to hold in your hand and soft enough that it melts rather than chews.

One important note on sweetness: at 1/4 cup of sweetener these are barely sweet — intentional for some people. For a true dessert experience go with 1/2 cup. Both versions work perfectly.


Ingredient Breakdown

2 tbsp chia seeds
The structural backbone of this recipe. When hydrated in warm milk chia seeds release a natural soluble fibre that forms a thick gel — mimicking traditional pecan pie custard without the corn syrup or sugar spike. You almost certainly won’t taste them once the pecans and vanilla are in the picture.

1/2 cup milk or cream of choice
Fairlife for maximum richness. Almond milk for lighter results. Coconut milk for richness with a tropical note. Heavy cream for the deepest most indulgent custard base.

2 egg yolks
Fat, richness, and custard texture. Room temperature is fine.

2 tbsp butter, melted
Fold directly into the filling when making without a crust. Adds flavour and richness to every bite.

1/4 to 1/2 cup brown sugar keto sweetener
Sweetener carbs are not counted in the nutritional values as erythritol-based sweeteners have negligible glycemic impact. Start at 1/4 cup for lightly sweet. Go to 1/2 cup for a true dessert experience.

3/4 cup toasted pecan pieces + 1/4 cup toasted whole pecans
Always toast your pecans first — it takes five minutes and makes a significant difference in flavour depth. The pieces fold into the filling. The whole pecans go on top with a sprinkle of brown sugar sweetener that caramelises slightly during microwaving.

1 tsp pure vanilla extract
Rounds out the custard flavour and deepens the pecan pie character.

1/2 tsp cinnamon or nutmeg
The spice that takes these from keto squares to Southern pecan pie squares. Use one or the other — not both.

Pinch of salt
Balances the sweetness, sharpens the pecans, and pulls all flavours into focus. Don’t skip it.

1/2 tsp xanthan gum (optional but recommended)
What pulls these together as squares rather than pudding. Leave it out for a softer, more spoonable result.

  • Avocado oil spray for greasing
  • 1/2 cup almond flour
  • 2 tbsp butter melted (for crust only)
  • 2 tbsp protein isolate

Version C — Mugcakes only:

  • Substitute unsweetened almond milk
  • Reduce to 1/3 cup pecans total
  • Use 1/4 cup sweetener

Step-by-Step Instructions

Version D only — Make the crust first
Grease your glass dish with avocado oil spray. Combine 1/2 cup almond flour, 2 tbsp protein isolate, and 2 tbsp melted butter in the dish. Press firmly and evenly into the bottom to form the crust. Set aside.

Step 1 — Warm the milk
Pour 1/2 cup of your chosen liquid into a microwave-safe bowl. Heat for 1 minute.

Step 2 — Make the chia gel
Add 2 tablespoons of chia seeds to the warm milk. Stir to combine. Let sit for 5 to 10 minutes until thickened into a gel. Don’t rush this step.

Step 3 — Add remaining filling ingredients
Once the chia gel has formed add the 2 egg yolks, 2 tablespoons of melted butter (if making without crust), 1 teaspoon of vanilla extract, 1/2 tsp cinnamon or nutmeg, a pinch of salt, and your brown sugar sweetener. Mix well.

Step 4 — Add xanthan gum (optional)
If using add 1/2 tsp xanthan gum and stir through.

Step 5 — Fold in pecan pieces and pour
Fold the 3/4 cup of toasted pecan pieces into the filling. Pour into your glass dish and spread evenly.

Step 6 — Top and finish
Arrange the 1/4 cup of whole toasted pecans across the surface. Sprinkle with a little brown sugar sweetener for a lightly caramelised top.

Step 7 — Microwave uncovered
Microwave on high for 90 seconds with no lid. Do not cover — you want the top to set not steam.

Step 8 — Cool and refrigerate
Let cool slightly then refrigerate for at least a few hours or overnight. Don’t cut them too soon.

Step 9 — Slice and serve
Slice into 4 squares. The first square may break apart if you’ve used a crust — the other three will come out cleanly. All four taste exactly the same.


Common Mistakes

Covering the dish in the microwave
These squares are microwaved uncovered. A lid traps steam and prevents the top from setting properly.

Skipping the gel formation step
Adding the egg yolks to chia seeds that haven’t fully gelled results in a looser filling that doesn’t set as firmly.

Cutting the squares before they’ve set
The refrigerator finishes what the microwave starts. A few hours minimum — overnight is ideal.

Under-sweetening and assuming the recipe is the problem
At 1/4 cup of sweetener these squares are very lightly sweet. Increase to 1/2 cup if your first batch tasted bland.

Using cold milk
Heat the milk first. Warm milk activates the chia gel more effectively.


Variations

Strict keto / lowest carb version
Unsweetened almond milk + 1/4 cup sweetener. Skip the crust. Approximately 1.0g net carbs per half square.

Richest / most pecan pie-like version
Fairlife whole milk + 1/2 cup sweetener. Skip the crust and fold the butter into the filling. Approximately 1.1g net carbs per half square.

Full-out strict keto version
Swap milk for 35% heavy cream. The most pecan pie-like richness this recipe can deliver.

Version D — With Almond Flour Crust
Grease your glass dish first. Combine almond flour, protein isolate, and melted butter. Press into bottom of dish. Proceed with filling as normal. Remember — butter goes in the crust OR the filling, not both.

Version C — 90 Second Keto Southern Pecan Pie Mugcakes
Use unsweetened almond milk, 1/4 cup sweetener, and reduce pecans to 1/3 cup total. Divide filling between 4 mugs and microwave each individually for 90 seconds. Eat warm from the mug with a spoon.

Coconut milk variation
A rich result with a mild coconut flavour — a beautiful pairing with toasted pecans.

Alternative Baking — Convection Oven, Toaster Oven, or Air Fryer

No microwave? No problem. These squares bake beautifully at 350°F (175°C) — and the oven method gives the top a more golden, set appearance that looks stunning when serving guests.

Prepare the filling exactly as you would for the microwave version. Pour into your greased glass dish, top with whole pecans and the sweetener sprinkle, then bake uncovered for 8 to 12 minutes.

Start checking at 8 minutes. You’re looking for set edges and a slight jiggle in the centre — like a just-set cheesecake. The refrigerator will finish the job.

  • Convection oven: Check at 8 minutes. The sweetener sprinkle will caramelise more visibly than in the microwave
  • Toaster oven: Check at 8 minutes. If your oven runs hot reduce to 325°F
  • Air fryer: Works well for individual ramekins. Check at 8 minutes
